Since Machina and Empyrean werent that far along, Im ok with remaking them.
MAGECRAFT however....well.....
so my idea is this. We start Magecraft II, beginning with an over veiw of what we "missed" in the first as well as a series of dramatic flashbacks to fill in the blanks.
Basically doing what Scion did, but doing it right.

So Jin never escaped from the Soul Forge and absorbed the powers of the Elemental Emperors, Dark Wing never ended the war between Megolin and Hyddick, and the entire showdown with the Mage of the Beginning never happened, then?

Yes. My opening post for MCII would explain the state of the world as of now, as well as a few details. The rest would be revealed in flashbacks at the poster's (my) leisure.
And it sorta works, because while Dark Wing DOES beat The Mage of the Beginning, his soul takes over Ostin and flees to Earth. So a secret like that being slowly revealed would be...interesting.

I suppose that would work...but I had quite a bit I wanted to do before then.
To simplify things, though, Jin has the last of the Emperors/Dark Spirits killed except for the fire one, which he had to kill himself. The Spirit of Light comes after their deaths, Jin kills her and absorbs her power, thus completing his 900 page goal of making himself immune to holy magic. Lyceras realizes just how much power Jin has amassed and how much damage he could cause back at home, and so Lyceras destroys the only entrance/exit to the Soul Forge, attempting to trap both himself and Jin there forever.
Jin laughs, destroys the entire Soul Forge with ease and imprisons Lyceras inside a small prism for his insolence. He turns the prism into a charm for a necklace and returns to MM (Mundus Magica), meeting up with the protagonists some time after they finish invading the last base. Team Deathblade joins up soon after, staring in awe at Jin's magical prowess.
A very pissed off Safiria recalls what Jin did to her village and charges toward him only to be brutally beaten and sent to the floor. She attempts to chant a spell from her semi-conscious state on the ground, but Jin presses his armored foot against her chest, forcing all the air out of her lungs. Cryon begins to yell "STOP!" and Jin tormentingly says something like "Oh? Your first word! How adorable. I suppose it only makes sense since she's your mother."
Team Deathblade, shocked, remains silent. Safiria attempts to mutter something like "My son..." Jin laughs and says something such as "Oh, you didn't know? Yes, you two are mother and son. It's a shame I have to cut the reunion short..." Jin then proceeds to kill Safiria with a new spell point blank to her heart. Additionally, knowing about the trick Ella/Vi'ir used to return to life, he grabs her soul as it leaves her body and crushes it in his hand, sending Cryon to his breaking point. Cryon charges, only to get beat up by Jin.
The other 3 members of Deathblade are sickened and give heartfelt speeches about evil and how they can no longer be with Jin. Each one leaves Jin, but Jin summons the second ultimate demon (under Umbraceon), Gehenna, Beast of Hellfire, to kill them for their treachery. He claims that "If you've truly defected to the good side, let them save you."
Gehenna is about to drag all of them to Hell but the protagonists save them (I assume). Jin goes off in an attempt to get to MV and...yea...Whatever happens then probably leads to the MotB's end.
That hardly simplified things at all...OH WELL

what if, in McII, we get to a natural stopping point, say like reaching a town for the night, and we go into a "flashback mode" where we all control our characters in the flashback?

obviously it would have to be up to Adam as to WHEN to do this.
On that note, here's what happened with some of my characters.
1. Martin Rutilus: While traversing the Frostlands, the group encountered a Frost Dragon, which Martin took on by himself in an effort to give the rest of the time to get to the MotB. Possessed by Cruor, the Blood Magic sword, Martin fought with every once of strength and succeeded in killing the Dragon, but at the cost of his life. He died in the snow, finally free of his curse. Cruor was burred in a snow drift.
2. Vi'ir and Nero: While flying around, Nero's wraith encountered the Voidhawk. At Taere's urging, Vi'ir defeated Nero, but was reminded of the tenuous nature of his borrowed existence. After "defeating" the MotB, Vi'ir returned to Ossen and rejoined with the Lost Legion. There, he shed his body and the thirteen Ossenian soldiers combined themselves with the land, bringing life back to the ruined country and becoming spirit guardians of Ossen.

well yeah, obviously. I liked the Land of Lore setting. But eventually shit would happen, and after a series of lulzy events like player tournaments, player-controled city sieges and battles and maybe a war or two.....
