 The series, movie, and manga provide clear evidence that Gendo hates his son. I propose that this is motivated by Fuyutsuki being Shinji's actual father. Fuyutuski was clearly infatuated with Yui, the question here is whether or not she returned the feeling.  That and he looks like Shinji too.  Well crap, Gendo does too. Whatever, just a small WMG. |

I never got the "Gendo hates Shinji" vibe. What I got was more of a "Gendo-is-such-a-bastard-that-he-would-make-his-own-son-pilot-a-giant-fucking-robot" vibe.
that, and I think EoE cleared up that Gendo didn't hate Shinji, he just had the same problems connecting with people.

Meh. Perhaps hate is a bit too strong of a word, but I always got a vibe of Gendo being almost actively uncaring towards Shinji.
That and the manga... Well it's right there.
