After five books, it seemed like the whole Seedling possession thing was fixed, but Charlotte's apparent death breaks that, and he goes full-on Seedling. Nobody can stop him, except Warren, the dude who was trying to kill him from the beginning - except he did a heel face turn by the third book. As he dies, we learn Charlotte is gonna have his (Nathaniel's) baby. And then he dies.
