Ganon is (as usual) the mastermind behind all of Four Swords Adventures' plot, having orchestrated the entire "unseal Vaati, split Link into 4 parts, rape more maidens" thing. Just HOW could Ganon have in Four Swords Adventures if Ganon wasn't born until the end of OoT unless FSA comes afterwards?

There was nothing on those. the don't take place in Hyrule, so I omitted them.
It was said that OoT was essential a retelling of the history of A Link to the Past.

Basically there's an evil plaguing the land and Hyrule Castle has been usurped by some jerk. Link has to go find 3 magical stones to unlock the Master Sword and then save a bunch of sages so that he can kill Ganon and seal him away...

But this brings to question how all of the maidens in LttP are human/Hylian if they are descended from Gerudo/Zora/Goron/etc...

Well...sound like Ganon/dorf suvived somehow and tried again, after being killed in TP. Because TP is officially stated as following OoT. Ganon was locked away in the Twilight Realm, trick Zant, got out, got killed. Got reborn tried again, failed.
Got reborn as GANON his SACRED BEAST FORM and decided to try again in the Legend of Zelda.

Miyamoto's quote doesn't even begin to make sense when you consider that Ganon was DEAD (completely and utterly) during Zelda II and that his minions were trying to revive him using Link's blood (wtf). YOU DON'T GO DIRECTLY FROM BEING DEAD TO BEING SEALED. SRSLY.

Right. Anything else can be filled in later. Like in 30 years when Miyamoto, on his deathbed, reveals that the entire timeline is just a joke lolol.
As of now I say we should all pray that this doesn't happen in the Mario series. Lord only knows the hell you'd go through trying to organize all the Mario Karts, Tennises, Soccers, Parties, Doctor Marios and Super Marios.
